That's odd. Impressive, but odd.
You can use the PlayNice option to reduce CPU usage.
For some reason, my "polling time" is 6 hours (21600 seconds). I don't remember why, but that may help your situation.

You just need the checkbox "Wait until the target file is finished." Uncheck everything else in that section.

Somehow, you fixed it anyway. :) I missed a few, but just updated to 059. As you suggest, I ran it first with the default config file. It took about 8 minutes and used 90% to 95% of the CPU. play_nice could play nicer
With play_nice_sleep set to 0, Comskip processes a file in about 10 minutes but uses 80% to 90% of CPU. Set to any non-zero integer, CPU use drops to about 5% and processing takes about an hour.

Something else is wrong - it's only running for a little over a minute. Either it's a really short show, you have a really amazing processor, or it's stopping before it should. Is the show really called "show.mpg"?

First step is to get rid of the periods in the extensions you have in watched and video types (and anywhere else).
