I'm not fully aquintanted with MCEbuddy but it might be possible that EDL files are the only way comskip can communicate with MCEbuddy.
Have you tried setting
in your comskip.ini? Maybe that might help.

Did you try the cutting on logo changes? How do I activate that? this requires perfect logo detection That shouldn't be a problem, ProSieben logo seems to be recognized pretty well.
