Commercials not completely cut

I've been using the donator's version for over 6 years now and results are generally very good. One thing I noticed is that when a commercial is cut, the last second or 2 remains. Is there a variable I can tweek to address this? Thanks. BTW I am using comskip with SageTV and my recordings are H264 T...

Ran comskip 81_031 on two HD TS files, seemed ok on the first two, but then on the third, there were some error messages and no commercials were found.
