before_logo=999
or
after_logo=999
to create unconditional cutpoints when logo (dis)appears

Rease 0.82.010 done today. As of build 0.82.004 Comskip will only run on Windows 10 due to issues in msys/mingw used to build libavcodec. This is not something I can solve. Did you check if there are cut points before and after the commercial?
If not you can enable cutpoint generation after the logo disappears and before the logo appears
