Try this, from comskip.txt:
always_keep_last_seconds=0
;Any commercial at the end shorter then this amount of seconds will be regarded as show

Obviously, you want to change the 0 to 120 or something.

It's probably when Comskip has to "think" for a moment. I was actually quite pleased that I finally figured out that that was probably what was happening. I'll try setting it to something higher than 10 and see if I notice a problem again. It doesn't matter to me how long it takes Comskip ...

Does play_nice still work?
My mkvs get a little choppy when Comskip kicks in.
