Video is cut short

I am using MCEBuddy with Comskip. When the MCEBuddy is done processing the my movie is only 17 mins long (original is over 2hrs long) I am not sure why it is doing this but sometimes the original recording is pixelated so i don't know if this is why it happens but was hoping there was a setting that would all the recording the continue to be processed rather than just stop it at 17 mins. This is not the first file that this has happened to. Any help would be appreciated. I am just using the default .ini file.
