Everything good until end

I haven't been using Comskip for several years as I had moved to Tivo. Now I'm back using SageTV and the detection is nearly flawless until the very end and then it puts a lot of show segments back in commercials. I'm trying to figure out what this last step is to remove that step, but I haven't had any luck. Any suggestions what it might be?
