Unexplained program stops

I'm having a problem with programs I record using a HDHR Prime tuner and playing back in NPVR. Programs will just quit or occasionally say they've come to the end of the program when that isn't the case. The ComSkip bar that appears in NPVR doesn't indicate there should be any break. When I restart the program I have to start from the beginning and not 'resume'. The rest of the program is there and occasionally there will be additional unexplained stops during that same program although there is usually just one. This never happens on programs I'm playing where ComSkip isn't used so I'm assuming it's the problem. This isn't the end of the world but it would be nice to know if there's some tweak I could do that would stop this from occurring.
