Does Comskip work on mp4 files?

Here you can ask your questions on how to use Comskip for the detection of commercials. Also questions on how to remove commercials are welcome

Does Comskip work on mp4 files?

I have used comskip for years on mpeg files and on .ts files from my HD-PVR in SageTV. With some files I like to run comskip on the original file and then reencode them with Handbrake to mp4 to make them more portable for iDevices, etc. But at times in playback in Sage these files get in endless loops which I am guessing is caused by the time scale being marginally different in the processed .mp4 file vs the original .ts file. Therefore I would like to run comskip against my final file but when I try to do this is says that:

The input file was not an MPEG file or comskip CSV or TXT file - .mp4.
Does comskip not support mp4 files at all? Aren't they using the h.264 codec just like the original .ts file?

Just change the extension to .mpg and comskip should probably process the file

I tried that and I get:

MP3 Audio or other unknown input, cannot decode
The files is encoded with Handbrake using the x264 encoder.
