Comskip output mp4 from command line!

Hi to all!

I need your help! Now i'm using comskip to generate edl file for remove ads from my mpeg2 with mencoder that also convert the file in new format wmv.

Now i need to change my output file from wmv to mp4, but mencoder always crash so i need to change convert (from command line) software....

Can someone help me?
