Can't get Comskip Monitor to work

Somebody told me to try out Comskip and I really like it. But I wished that there was a way to run it automatically since I have a bunch of shows right now. I found Comskip Monitor but I can't get the setup to point to the newest version of the free version. When I try to tell it the location of comskip it says invalid comskip file. Does anybody know how I can get this to work with the free version? I would love to try this out.
