Speed of ComSkip using MCEBuddy - Seems to be taking longer

Forgive me if this comes off as not knowing but I've just started using the program after a long time not and I'm having some troubles.
I'm using ComSkip with MCEBuddy on a 42 minute show. For some reason when I do this it says it's going to take an hour and 18 minutes when when I was using it the other day it seemed to be a 5 minute max process. I haven't changed anything that I can think of but it's still seems to be very slow.
On top of that if I look at performance graphs I'm using 5% of the CPU.
What am I missing or what can I provide to get more info?
Maybe I'm just absolutely wrong and it took this long before but I think I would have noticed that. \
The only thing I can think of is that since this is coming from PlayOn I had "Check chapters for Ad Markers" checked and in looking at the file in VLC there aren't really any ad markers, but sometimes there could be for a show. Is there some way to tell it to not bother with looking for ads if there are no markers"?
