Windows Vista and Comskip - Background problems

Well, I've moved to vista because its Media Center is much better than XP. I've saved all of my batch files etc and moved it all to vista and now they are broken.

I have traced it back to this - Webscheduler likes to run things in the background as another logon and Vista handles this differently to XP. When running in the background, comskip won't start, and I am not sure why.

If I run comskip locally on the desktop, it works 100%, finds ads and I can even cut them.

Is there a problem here? I have even given Webscheduler permission to logon as the administrator to prevent security issues, but I still have the same problem.

This is what my command queue actually did when running in XP:

1. Recorded TS file muxed through Videoredo to make a clean mpeg file.
2. Comskip scan for ads and make .vprj file.
3. Videoredo cut ads using vprj file.
4. xvidhi from command queue makes xvid file.

This all worked, but now in vista it gets to step 2 and dies. comskip won't even launch in the "background". Not sure how vista handles it but maybe someone knows how to get this working?
