It doesn't seem to punish the parts with no logo. 3 entire commercial breaks, it doesn't cut anything. The first one was cut but after that, it didn't cut a thing.

Did you check if there are cut points before and after the commercial?
If not you can enable cutpoint generation after the logo disappears and before the logo appears

I adjusted the cut-points to 2 instead of 5, that logo is always there on the shows I record. It disappears around 2 seconds before a commercial and reappears around 2 seconds in.
Also adjusted the logo_max_percentage_of_screen from .3 to .33. it still doesn't look like it's finding it.
I will probably adjust min_show_segment_length to a higher number. 340 isn't doing it.
